I've investigated the cause:
In client_factory.py, we get the version by doing
cli.__version__.This version is set to version = "0.0.32".
The version shown is from pip which is not 0.0.32 but 2016.06.16.nightly.
Nightly builds dynamically modify the (setup.py)[https://github.com/Azure/azure-cli/blob/master/setup.py#L114] and leave version as is.
As long as when we create real releases, we modify version, and setup.py also, this will not be an issue.

I have updated the nightly build script so that it modifies cli.version when creating the nightly build.
So from now on, the versions will match.
